In my personal experience the best build for a sniper is to select tungsten rounds (armor piercing) for Shepard as his bonus power. Your weapon of choice should be the M-97 Viper, it doesn't do the most damage but its armor penetration is better than all other sniper rifles.
Combining the M-97 with tungsten rounds heavy mechs can be brought down with 4-5 head shots. Most enemies will die in 2 shots, most bosses die by the time you use an entire clip.
The key to to a successful play-through is to remember that you are super squishy. Bring beefy characters like Grunt and Garrus to absorb damage (or later on Samara). Stick to cover, or around corners then pop out from your cover and start shooting. Be precise you do not want to waste your ammo on the rifle.
For heavy weapons bring something that will last you a while (not the cain) you want multiple shots that can keep you killing things while you loot ammo. (Blackstorm Projector is an excellent example)
Sidearms I recommend M-5 Phalanx, your ammo capacity is low but you have a laser site for precision aiming and using tungsten rounds you can easily 1 shot people who aren't using biotics as long as you aim at the head.
When advancing your character focus at first on Tactical Cloak, as you can turn invisible and get out of the line of fire in an emergency. After that focus on Operative to increase your health and weapon damage.
