The best way to take down these big hitters, when not adequately equipped with top end gear, would be using biotics and tech skills. Biotics and tech skills can definitely change the way the match is going. By using the handful of combinations of skills such as warp and throw or incinerate and overload, you can cause tech explosions or biotic explosions that cause major damage to armor. In this case you have to tear through the shields of an Atlas or the barriers of a Banshee but with biotics or tech skills it is easily done. Once the shields and barriers are down, just unload your skills and watch your enemy fall.
